Great hotel at the train station. There is a mall with restaurants within the same building. Easy, close access to the tram that will take you to all the sights.

Dormy Inn Nagasakiekimae Hot Springs
We are big fans of the Dormy Inn chain. Reasonable price for a clean compact room and a wonderful buffet breakfast. We also enjoy the hot spring bath which they always seem to have. Laundry facilities, too.

Grand Base Nagasaki City
Convenient location, very modern apartment with sensor-controlled lighting and a selectable hot water system. The check-in process was quite convoluted, including uploading passports / paying accommodation tax online / video chat.

Grand Base Urakami
Quiet location, choice of 2 tram stops and a train station. Food shops close by. Room was very clean. Would be good to have a tea towel in the kitchen area to dry dishes, we used a small towel instead. Don't like the unmanned check-in process though.
